Actually, I was expecting to be wrong :)
The environment that I would like to use DJGPP in is Windows 9x, so are there
any further related comments to be added to the ones below?

You are, at least in your conclusion that you would need to switch to
Windows, for this to work. Quite a number of current DJGPP's GNU
software packages *are* compiled using the autoconf-generated
makefile. The drawback is that you usually have to patch the
'configure' shell script in various places, and/or start it in a
rather specialized DJGPP Bash session, using flags like 'PATH_EXPAND'
and 'SYSROOT' to make DJGPP Bash behave more Unix-centrically than it
usually would.
