Sounds like a FAQ, but isn't (not many people did ask this before).

Some files are generated by "unusual" tools that are not installed on every
"end-user" machine. When, after patching for example, such a generated file
has an older timestamp than the file it was created from, make will try to
rebuild it.

There is no good way around this, except re-ordering the patch by hand.
