Same here.
This is a common use case for different design rules on different layers. 
A less common but still happening occurrence is extra thick copper for 
inner layers. These inner layers need to obey larger minimum spacing rules 
than regular 35 µm on the outside.

A redesign of the file format should allow for this kind of diversity.
