Here you a really up to something commercial software lack and what make gEDA good for a fast first sketch where details could be filled in later on. I had planned to make a small contribution with a workflow diagram and add a comment about it. As I understand it you "back annotate" the design changes made in PCB to a new schematic with design choice made during layout.
