Hmmm. Back in my younger days, when I last compiled gcc 2.95.2, I ran into a
similar problem. It is PROBABLY caused by some switch being used differently
in the steps (maybe CFLAGS was set in the environment?), and is likely
harmless.
For me, the problem went away after cleaning the tree and rebuilding from
scratch (like you, I was worried something was broken).
