I'm using auto-initialised DMA, so this seems to be my problem... Do you
know if I could solve this by translating all the ISR code to assembly?
Or do you think this doesn't solve the sync problems?

ok, but where you poll the DMA position? on the ISR?
How do you sync the transfer when something go wrong?
I'd wish you give me a more detailed explanation or where to look for
more information on this topic.
