Not necessarily. If DJGPP can spawns a .EXE (and it can) you
haven't to stop using your favourite/extensive collection of
software for DOS.

Problems can raise from those 'bad-behaviour' programs (according
to Ray Duncan's definition in [Advanced MS-DOS Programming, 2nd ed.
Redmond WA: Microsoft Press, 1988, 6.9]). Mainly, accessing
illegaly to memory which doesn't belong to that program (Video
Ram and Interruption Vectors). But, both Windows and OS/2 have
the same problems with that kind of programs...
