It should be possible to name the file .S, but DOS can4t tell the difference.
I use another approach, naming my assembler files .asm. I then call the 
prepocessor with instructions to name the output ending in .s (gasp -o switch)
and after that I use the prepossesed file in any normal compile fase.
 
Example depenci for an assembler file .asm, as it appearce in one of my 
makefiles (without the comments).
 
svgalow.o   : svgalow.asm
        gasp svgalow.asm -o svgalow.s   (preprocessor pass)
        gcc -c svgalow.s                (normal assembler pass)
