I've designed many boards (>10) over the past few years using PCB and find it quite pleasant to use. My last couple of designs have been very high density 4-layer boards and from what I can remember I don't think I've ever encountered the polygon bug. Most of my designs are for Student Robotics[1][2] so are there for the world to see (please excuse my early work). I almost always prototype the boards through PCB Train[3] and they're very accepting of file names and I've only ever had one small issue with gerbers/NC files produced by PCB*. Rich * PCB uses a single aperture counter across all files produced. For one particular design this resulted in the NC drill file having three digit aperture numbers. It turns out their CAM software didn't like this, so they manually edited the file to make them two digits. In the process they mixed up all of the drill sizes. They admitted it was their mistake straight away and I received correct boards 2 days later.
