Nuke it and start over. No. The "local package directory" is just a cache, and doesn't store any state. The setup state is stored in /etc/setup, and should have been deleted when c:\cygwin was erased. At a guess, the remaining state on the OP's machine is system mounts (Cygwin uses subkeys of both HKCU and HKLM).
