Hey, we have perl for cygwin!  Perl offers much more than sed does:-)

perl -i.bak -p -e \
 's#import visualiser.HostIDVPatcher;#// import visualiser.HostIDVPatcher;#;' \
 /your/path/to/javasourcefile
