You have spaces in some of the paths.
>drive/c/Program Files/MT S:/cygdrive/e/Library/Amzi Logic Explorer/amzi_logic_explorer/bin:
              ^^^^                                 ^^^^^^^^^^^^^^

That _is_ a problem for bash.
