My theory: You lost your ground plane on the top layer when you
connected the last trace; you boxed it out (see the difference in the
images?). Now you've got a bunch of things that are disconnected from
ground; however, the presence of ground plane on the layer below
results in a zero distance rats nets lines from all of the pads. I
believe those are your circles.
