If you mean design a schematic that might be realized either with
through-hole or SMT parts, my answer is that I just don't do that.

You can turn the refdes off on a per-component basis.  I routinely use a
text editor to do global search and replace in the .pcb file to turn all
refdes off on boards I design.  See 'hidename' in the docs.
