Boolean operations are indeed an extremely tricky business and all,  
up to the most expensive CAD tools, expose failures. The solution  
might be to simply not do boolean operations. You just loose the  
ability to render with proper edges, edge-less renderings will appear  
pretty much the same.

Alternative could be to sort tracks/volumes by some algorithm to  
ensure these operations are always simple. For example, tracks could  
be merged before giving them Z height. Or they could be added in some  
geometrical order, so there is always only one intersection.
