Ah, yes, I remember that I also ran into this... I ended up not to 
copy/paste but delete the tracks on top and bottom in a temporary copy of 
the layout. Then I checked and corrected for the more restrictive design 
rules in the inner layers. And finally I replaced the content of the mid 
layers in the original layout.

To make this less of a hassle, I wrote a little awk script which did the 
delete-copy-paste-business.
