You should already be able to do this by running:
gschem <list of schematic files>
and then using the Attributes->Autonumber Text tool.
Set:
=2D Autonumber text in "Whole hierarchy"
=2D Overwrite existing numbers
=2D Remove numbers
and click "Apply"
