Sorry, I wrote my response without reading your post carefully enough. I don't have desktop-file-utils and shared-mime-info installed, so I didn't see your error messages; I only saw errors like /usr/bin/update-mime-database: No such file or directory I'm not sure why you're getting permission denied errors. I would still bet that it's harmless. But if it's not, and if it's something about my packaging that caused this, maybe someone can tell me how to fix it.
