I uninstalled some (non-cygwin) software and it started working. I recently had an email from someone else with similar issues and passed on my experience. They found the culprit to be the Embassy Trust Suite (or whatever its called - the software for the fingerprint reader). Getting rid of that allowed cygwin to work normally.
