I use two separate environments, one for cygwin and one for mingw32.  The cross
polution doesn't happen that way.  I have two different DOS bat files whose
first line reads `sh -c "bin/umount / && bin/mount c:/newroot /"` where newroot
is replaced with the top directory of either mingw32 or cygwin dependent upon
which file it's in.  I then created short cuts to those bat files on my
desktop.  If I want to use cygwin I click on the cygwin icon.  If I want to use
mingw32 I click on the mingw32 icon.

NOTE: You can't use both at the same time this way, so don't try.
