The cygwin1.dll is emulating a POSIX file system. The overhead is the emulation processing. I can say that the processing is faster than it was a couple of versions back. If you're concerned for speed of processing the best result is to port it to native api. If you are not porting UNIX code, then use the Mingw32 version or compile with the -no-mingw32 switch.
