If it doesn't happen=20 immediately it is a bug. Once you save and load the board, it will surely= =20 happen because the polygon is recalculated on load. For what you said there was another hack: to use lines with width=3D0=20 (and keep those lines). That would still apply the clearance, but since=20 line with is 0 copper would not appear on some output. I am not sure which= =20 output formats did or did not break on this.
