I did not mention that all guides were the same at the time I've drawn them in CAD and it looks the same in converted PCB file. So I see two possible conclusions. The gEDA pcb is so exact in recognizing which line will be merged from it's pieces and dxf2pcb tool have rounding / unit converting dispersion or the I've discovered a bug in pcb. Who knows?
