When I use separate grounds, they're usually derived from isolated
supplies. This keeps the currents between the grounds minimal, so I
keep solder dots or the like between grounds, and short them with
solder dots or 0 ohm resistors on the fabricated PCB. This allows my
PCB file to stay 'clean' with the separate ground polygons and makes
debugging a lot easier.

If you're making the various grounds from a star at a single source,
admittedly this approach may not be ideal. It still could work with a
well-soldered 0ohm resistor, as long as the impedance of the resistor
(and the solder joints, etc.) is not too different from, say, the
impedance of whatever your original ground source is.
