This is a LFN vs. non-LFN problem: it will work as intended you have long filenames enabled when you run makedoc. I should probably change it to use the .htm extension, but I didn't think anyone would be running web browsers on non-LFN systems... Incidentally, I now have the docs in TexInfo format as well.
