You will lose functionality. Files in GPL for example, are copyright FSF and have relatively strict constraints on usage (source distribution, etc). Files in gen are copyright DJ Delorie, I believe, as well as probably BSD. These have basically no requirements (in themselves; you do have to use GO32, so GO32-related constraints apply, but the GPL is separate from these and more stringent). These "duplicate" files aren't the sign of "slut development", they're different implementations of various library functions.
