I've been running go32.exe v1.09 on my Stacked (v2.0) drive for ages now.
I've never once had a problem.

Mine's an Intel 486-33Mhz, DOS-5.0 and QEMM-6.03.
 
I recall initially having problems running Stacker on my QEMM optimised
(stealthed) environment, managed to solve it with the following in my
config.sys ;
 
DEVICE=C:\QEMM\QEMM386.SYS R:1 RAM ST:M X=FE00-FFFF DBF=2
 ...
 ...
DEVICE=C:\QEMM\LOADHI.SYS /R:2 C:\STACKER\STACKER.COM /EMS C:\STACVOL.DSK
DEVICE=C:\STACKER\SSWAP.COM C:\STACVOL.DSK /SYNC
 
(the X= values are unlikely to be the same for you, but perhaps it may
 help you with your problem)
